Simple question, but i've tried many options:

What is the command switch for running services in the background through
the registry run key?

It depends on the program/utility you are trying to execute.

Windows Registry Scan, used to run in the background, but now it doesn't,
keeps asking to back up everytime on startup, gets abit annoying.

The problem isn't with the registry run command but rather I suspect that
your registry may be damaged and being replaced when you boot your PC.
Try running the following from Run.

Start, Run, and enter
SCANREG /FIX
and click OK.
