Default Windows protection error

When I start my computer, I often get a messages:

Windows protection error: you need to restart your computer

So I restart my computer, and get a message saying

Windows protection error: you need to restart your computer

What is one supposede to do about this in "Safe mode", which is the
intermediate state between "Windows protection error" messages?

Safe mode is used when you cannot boot into normal mode to fix a problem.
If you have just added software when the problem started, then you would go
to Control Panel and remove it. If you had updated drivers, then you might
go to Device Manager and remove the device and then reinstall drivers.
Boot into Safe Mode and then do a clean boot (follow the instructions
below), and see if you can start in normal mode without errors after
cleaning up a bit:

"CLEAN BOOT -- What it is and why you need it." by MS MVP Gary Terhune
http://grystmill.com/articles/*cleanboot.htm

What I see as the key here is that you say that you "often" get an error,
not that you always get an error when you boot. This could be caused by
virus but generally, if the problem is caused by software that is loading
when you boot, you will get the same message every time because if you have
not changed anything then the same drivers and programs load in the exact
same order as they did the time before and should cause the same behavior.
When something different happens part of the time, then the problem is
usually hardware acting flaky.

If you have the disk space, a pretty good way to test if this is hardware or
software (without any testing equipment) is to do a test install of Windows
to a new folder. You know that Windows worked fine until a certain point in
time so if the hardware is okay, then a clean install should work fine too.
If you have random protection errors during boot, then you are probably
looking at failing hardware. See this article for instructions on the clean
install.

That said, the first thing to try is a virus scan and a scan for parasites
or other malware.

Scan for Parasites from this site

The trouble with that, I've found, unless I'm missing something, is that I
will then have to reinstall everything, which is a huge schlep - even Linux
(which boots first time every time, which is why I don't think it's really a
hardware problem).

I've tried doing scandisk in safe mode before rebooting. I've tried shut down
and I've tried restart. I've tried pressing the reset button in safe mod to
force a scan disk from DOS. I've tried leaving it overnight.

All of these methods sometimes work and sometimes don't.

When I go back from Linux to Windows, it sometimes starts after the 1st
attempt, and sometimes only after the 6th or 7th.

When I install a new program that requires a reboot (as I did about an hour
ago (actually it was an existing program I was reinstalling aft installing Win
98 SE last Feb) it sometimes starts 1st time, sometimes after 6, 8 or 10
tries.

You can do the install to a new folder as a test. If you read the article,
it tells you how to rename the original and then get back to that
installation later if you want. If you installed to a new folder you should
quickly see whether or not the problem is still occurring. If it is, then
that makes it much more likely that it's hardware, not software causing the
problem. Yes, it's kind of a pain but a clean install is a bit like a
spring housecleaning. It gets rid of lots of bugs and dust bunnys.

The more you describe the problem, the more it sounds like hardware to me.

Does it make a difference if the system is hot or cold?

If it works sometimes and doesn't work other times then it's almost
certainly a hardware issue. Linux is not a very good way to test for
hardware reliability. Get a comprehensive hardware diagnostic package and
give it a thorough run.
