One way to do it is with a boot manager. There is nothing available within
Windows 98, but there are many third party options, such as Bootit NG :

It is possible not to use the other software if to install them to the
different logical drives. Only three files have to be replaced to switch
between different copies (versions) or Win98 in this case:

msdos.sys
config.sys
autoexec.bat

So it is possible to create the multi configuration system with the specific
Config.sys and Autoexec.bat files: if to select the system other than you
worked in the last session -- the original files will be saved (to save the
possible changes in them), replaced by the saved files of the other system,
and system will reboot to accept changes.

I used this method to switch between 3 versions of Windows: Win95 + two
versions of Win98.

IMHO you ment to have a 2nd OS in case of first one got corupted.

There is no need to have 2 of them, just having a back up of it !
(before with TweakUI move certain system user folders to another
partition like My Documents & for others unmovable with important
files/folders install also some BackUp utility with possibility of
zipping files to another partition & do regular backups also on CDr-s!
in case of restoring the system)

U can use (if you can boot at lest to safe mode) Back Again II (LE)
http://www.cds-inc.com/ to make you a "systemRestore" DIY 4 w98 ..
What if system is (C partition) completelly screwed?

4 backuping a main system (C:\ partition files/folders) use WinRAR
embeded into my worlds smallest running inside Ram "live" w9x
bootable CD w/ some useful utilities (almost 1MB) added ... (TL 4,3MB
DL) at the end of the page:
http://users.volja.net/image/Files/ResQsys.htm :-)

... just select all files & folder on C:\ to add them to a
compressed backUp on another partition (burn that file later on CDr
for safety if HD dies! Restoration of the system is done same way as
backUp-ing just extracting backUp to C.\ ...
