How do I update the Trusted Root and Intermediate Certificate Authority
Store? Where do I update these items for authentication and ssl/tls. I am
getting warnings on Go Daddy and now some newer Microsoft software CA.

Have you already installed the Root Certificates Update from Windows Update, or
installed it from the direct download?

I did the windows update some time back, but made the error of deleting
expired CA's. I now know that that is not a good idea... Does this direct
download website have quality updates for a win98se system? It seems that
they ought to be good for any computing system out there.

Not sure what you are asking. The direct download link is from Windows Update
downloads, for manually downloading updates that could alternatively be gotten
through Automatic Updates. It is the same source, just different methods of getting
it.

Did you install the update again, and did it solve your problem?
