Default Windows 98 won't start.

I uninstalled gozilla and it messed up the registry. It deleted the
COMMAND folder and scanreg.. I finally ran registry restore from 98se
C.D
Windows now boots then goes to dos and has a C: prompt. What do I type
to get windows to finally start?
Thanks in advance for your help.
