Default Disk Defragmenter

I can only use the disk defragmenter tool in safe mode
instead of the regular Win98 mode. Does it make a
difference whether to use this tool in safe mode or do I
have to reinstall Windows in order for this to work?

It works fine from safe mode. See the defrag and scandisk troubleshooters
