Why do programs I include in the "Start up"-menu open
twice, when windows start?

What happens if you delete the shortcut from the startup folder? Programs
may have their own option to start at boot and this is generally done from
one of the registry run keys.

You have to remve the second copy from msconfig.

Actually, it is because the program is being started elsewhere--probably in
the registry--so removing the shortcut placed in the startup folder is
probably the right answer.
