Default File not found

My friend was getting a ton of popups on her Windows 98 computer so I ran
Ad-Aware, but it only found 49 files. I deleted those but the popups kept
coming. I'm sure it was due to a toolbar that got mysteriously loaded on her
computer. This toolbar, called "web search" just sits at the top of her
desktop or Explorer window, always on top of every page open.

I began looking for suspicious programs in her Add/Remove programs and came
across a program called SEP that resided in C:\Program Files\SEP. I
uninstalled it, not before it asked me to close all Internet Explorer
windows, and then I reboot her computer.

When the windows 98 splash screen appeared after rebooting, the computer
hung. I looked behind the splash screen by hitting the escape key and found
File Not Found twice in the boot up sequence right after "Doskey" loaded.

Does anyone know what the SEP program is and how can I restore these unknown
files back into startup? I did a step-by-step confirmation trying to boot
her computer but I got the same error message - File Not Found - twice,
right after the last program loaded from the autoexec.bat.

Is this SEP program some kind of virus?

Any help is very much appreciated.

In addition to the files, you'll need to delete the registry keys involved with it.

Could that be preventing her computer from booting?

Might be, definitely slow it down.
