Default Directories are placed on drive, I am not sure how

I moved my data to a 2nd drive in my computer. I removed
a memory module from my computer that appears to be bad.
This left 2 other modules in the computer, in the
appropriate slot.

When I went to rebuild my computer with win98 scandisk
ran. It stated it found problems and was checking
directories with the name DIR000xx (where xx is some
number), the files inside the directories names were
written in machine language. I cannot scan the drive
because scandisk wants me to check all these directories
(97 of them) and the files inside. I cannot seem to
delete these directories.

Why does this happen and what can I do?

The directoried were created by Scandisk previously, from directories that were
damaged or otherwise had errors as far as Scandisk was concerned. They can be
deleted from DOS, using the Deltree command.
Type: Deltree /? for info on how to use it.

I suggest you check your hard drive using the drive manufacturer's utilities, prior
to reinstalling the operating system, if Scandisk was finding whole directories had
errors.

Download the diagnostics for your brand drive, and check the drive integrity.

If you do not know the brand, download Seagate SeaTools. After it is downloaded,
double-click it, and it will create a bootable floppy disk with the diagnostic
program on it. Then boot your problem computer using the bootable floppy, and
choose the Generic Long test. It will create a report that you can read from within
the program when the tests are complete, and it is also saved as a text file on the
floppy disk.

Alternately, you can use the evaluation version of Ontrack Data Advisor, which is
what SeaTools is based upon. They both are created the same way.
