I finally got the fonts back where they belong.

First, I exported then deleted the Font registry key from Local
Machine/Software/Microsoft/Windows
Next, I inserted the 98SE update disk, and from the command prompt did an
extract of the *.ttf and *.fon files, as well as the original System.ini
file, into a temporary folder.
Then I used attrib -s fonts to remove the original fonts as system files;
renamed the fonts to "oldfonts", and renamed the temporary file as fonts,
then re-set the +s attrib. Also had to unhide ttfcache and delete it.
Rebooted, opened the fonts folder, and closed it. It all looked like it was
going to work great, and did until a restart, when everything in the fonts
folder disappeared from windows, though it was still available from the DOS
command prompts. Repeated the whole process a couple of times, then decided
to try an experiment:

I installed one font ttf file from another source; immediately, all the
fonts became visible; on restart, everything worked great!

Try right clicking the Fonts folder, get properties and make sure it
has the System attribute. If the attribute is already checked but
ghosted it's ok.
